Percy was called up for full time duty in the CMF with Army Number W54897 on 20 Jul 1942, and was allocated to the [[20th Defence and Employment Platoon]]. On 28 Sep 1942 he enlisted in the 2nd AIF where on 15 Jan 1943 he was a qualified Trade Group II Cook. On 28 Aug 1943 he was transferred tothe Australian Army Catering Corp. On 20 Sep 1943 Percy was charged with "Conduct to the Prejudice of Good Order and Military Discipline - in that he failed to keep his rifle in firing condition. He was awarded 7 days Confined to Barracks. From 2 - 24 Jan 1944 Percy was treated by the [[110th Australian Base Hospital]].

On 10 May 1945 Percy and his unit boarded [[USAT Sea Barb]] in Brisbane for Morotai, disembarking there on 26 May 1945. In 1930 he married Dorothy Florence (Dolly) Simmons (1911 - 1985) in Kelmscott. They had two sons, Leonard John Whittaker (1931–2006), and David Ian Whittaker (1937–1984).
